Factory amp?

Trucks a 99, 4 door.  Xlt.
Its has an after market deck as long as I've owned it.  When I bought it, occasionally when starting the truck there would be no audio.  Deck was functioning, but nothing coming from the speakers.  I assumed there was an issue with the deck.  I wanted to upgrade, so I did.  I also replaced all the interior speakers.  

The new deck does the same thing.

Is there a factory amp that is possibly failing?  I can turn the deck off and on and it fixes the issue.

The only rangers to come with a factory amp that I know of is the ranger tremor I want say from 2002-2004? Correct me if I'm wrong but I think these are the only ones. Stereo system was by pioneer had I'm thinking 800 watt amp and a 10" sub. My dad had an 04 tremor system sounded good for stock. The radios in that time were high dollar and hard for even ford dealers to find.

93~97 Rangers with the Premium Sound option had separate amplifiers. Small, nothing fancy.

Ford Wiring Manual shows no external amp in 99 Ranger.

Previously 83-92 are different with either common ground speakers or the JBL Premium sound but just the 95-97 extra cabs, and only w/premium sound.  93-94 didn't get it for whatever reason outside of mostly being standard cabs.

The amp should be on the passenger side next to the rear speaker under the side window behind the trim panel.

By taking out the rear passenger speaker and reaching in. You can feel the bundle of wires and follow them up to the amp. Unplug the 2 connectors by feel (and you can leave the amp there) . The cables are attached to the inside of the wall with some plastic clips, you can just pulled them out. Or reach up from below (via the hole behind the lowered jump seat) pulled them into the cab and Don't cut off the plugs.., get the amp-bypass cables as its easier then splicing..

Maybe an aftermarket amp was installed with the head unit.
Check for a hidden amp or for the wiring for an amp that may not be connected and needs to be.

Thats the next step.  There is some amp wiring under the hood, but i was pretty sure it dead ended.  I'll dig into this weekend.

If you pull the radio and it has RCA connectors attached and the solid Blue wire is butt connectored  then you may want to follow those.

True, there's whats called a "Line converter" where the speaker wires are tapped into a box that takes the high level output from a source unit if you will and then converts to a low level signal meant for RCA level use. In which case there may be a 2x3x1 (PAC Modules usually are this way)  plastic box with 2 pairs of wires and a RCA output or a aluminum 1.5x1x3 box same thing. those are the two most popularly used/sold. But if the amp is recent and of some quality, it may already have a high level input for OEM integration opportunities and there may only be a 2 or 4 pairs of added speaker cable ran somewhere.

Either way, there will be a pair of RCA cables running somewhere from under the dash to under the carpet, seats, back seats.. etc..
